Did the primary gear rotate freely after fitting the clip back on? The flywheels do migrate up the crank a  tiny bit after a few times being removed numerous times for clutches but I've never seen it move enough to warrant machining the flywheel?

I didn’t really check. I remember there being a real little bit of front to back play after the clip went back on so I’m guessing that it would rotate freely.

Okay so I pulled off the clutch cover and took off the diaphram spring. I can spin the primary gear now without the diaphram spring on the flywheel

Did you set up the clutch plate and pressure on the bench first and check that the three straps and the diaphram spring washer are parallel with the flywheel. The new clutch plate is probably much thicker than the old one.

The only other thing is the primer gear contacting the flywheel but if you haven't changed anything there it should not be the problem.

I had the C clip getting pinched after changing my oil seal last summer. You can check it by bolting only the flywheel on the crank, without the backing plate etc.

The primary gear spins when I have the flywheel torqued down with everything else in there too. Once I put the diaphram on I wont spin...

It won't - the clutch disc is then clamped tight between the backplate and the flywheel

Ah okay thats what I thought. Im hoping that the problem is my old plunger and arm and the clevis pins. I have new ones coming in the mail.

Okay so now my gears go in but a little hard and with a little force, and the clutch bites right off the floor, maybe half inch up.

And you've re-bled the system and adjusted the stop bolt?

Yes I have a new plunger but not a new arm or clevis pins. they are coming in the mail in a couple days. you think that could make a difference?

New arm and pins can certainly make a difference. And a new plunger can have affected the setting.
Always worth bleeding after any change to make sure you are at best possible starting point.
