Took out rear bins to fit new floor, not going to bother with rear seats and with bins removed will give more room for fronts seats.

still no idea what you are on about. what needs closing is closed and what is open is open.

The gap between top of inner sill and inside rear quarter panel, have people left it the way it is or put a plate in to finish it off better

There is no reason why you could not fit a plate that attaches to the quarter panel and the inner sill, or you could just do a dummy plate to cover it all and bond it in place.

If you are intending to go down the route of not replacing the bins, you'd need to have a think about where your going to mount the seatbelt roll to. Unless your going to go down the harness route? The bin is also an integral part of the structure so if youre going to keave it out, i'm not sure that bonding anything in that area is a plan. God forbid that yiour ever in an accident but if it were me, i'd rather that the seat belt was bolted to something that is fairly substantial.
