Thanks guys, will get back to it tomorrow. Anyone know if there should be a ground attached to a bolt on the left side of the alternator? It looks like there should be but there isn't.

The alternator earths through the engine block.

How about taking the fan belt off so the alternator is isolated and do a (very) quick run. If the noise goes then there's the culprit.

Belt tension and alternator bearings are mechanical noise you hear at the engine . The next thing I would do is run the engine without the alternator connected to ensure the interference isn't coming from the ignition. If it is clear and you have already changed the amp I would look at replacing the alternator.
