What voltage are you getting at the battery? Any lower than 12 volts with no load will give issues. resync your fob to the car (I'm unsure how to do this on a Mini, I'm sure someone will comment who knows more). Go to the full post

Having just replaced front cones, trumpets and knuckles went for a test drive (all good). Got back, turned car off, opened garage, got back in, pressed the wrong button on fob, went to start car and alarm went off. Pressed the fob again, led flashed tried to start car and it sounded like it was going to start but then all I got was a horrible tapping/clicking noise in engine.

Any ideas?

Your battery is flat or starter solenoid has packed in. I would start with charging the battery
