Which head is best for a 998? I've been thinking of getting a stage 2 or a ported head. Just not sure . Want one that's best for the money.
Will I need to upgrade anything when I get the head?

Stages dont mean anything to be honest!
I'd go to a reputable engine builder or head specialist and tell him your requirements for your enigne, the specs, and he'll make a head to your specifications (or close enough). It will cost the same, if not less than minisport who don't know how to grind heads at all (although some people are lucky and by chance land on a minisport head that performs quite well).
I'd say talk to Simon at Morspeed.co.uk
He knows his stuff and has very good reputation for heads/engines

Pound for pound, if you can get hold of a good used 12G298, and in conjunction with your other thread... I believe the going rate to get your head converted to unleaded is about 80 notes, so could have yourself a decent head for considerably less than a stage 2 head.

I don't think you fully understand head tuning. As Pavel said, stages mean nothing really. They are just a quick reference of how much development work has been done to a head from standard. Most companies would quote stage 5 as their highest development head, but that doesn't mean that all stage 5 heads have had the same things done to them. A stage 2 head from most places should have some porting done to it along with larger inlets, and the amount of work done to each aspect of the head (porting, valve sizes, throat shapes, combustion chamber shape etc) will increase as you go up the stages. As Guessworks said, if you can get a head which is made from a better casting in the first place then you won't need to have so much done to it.

do what im doing, provide the 'head people' with the details of the engines spec and intended use, then they can run off and whip one up for your particular requirements, you wouldnt believe how much better it will perform with the engine than a random 'stage whatever' bolted on job

or if you are planning any ony other modifiactions then tell them about them! as this may change their decisions! engine components need to be matched! putting a stg 5 head on a std 998 will not gain as much power as stay a companies stage 3 but as said the stages are only for refrence and specifications change with every head modifyer! i would personally look at peoples work b4 buying from them and read vizards book so that u have an understanding of where material needs to b taken from! it could save you alot of time and money.
