Hey guys,
I tried to book my MPI in today to have a fancy alarm fitted, only to be told I'd still have to use the original keyfob as well as the new alarm fob.
He told me that the ECU would have to be flashed in order to bypass the original imoberliser.
Does anybody know anyone who can do this as I really don't want two fobs.
What have other people done??

My car had no alarm/immobiliser, therefore I could not use the ECU with any code whatsoever.

The information you have been given is correct. There is no other way. If you remove the Rover alarm box, the ECU will be permenantly imobilised since it will not recieve any digital code from that alarm box.
Removing the alarm box will require a small wiring modification and the ECU will require 'de coding' with the appropriate service equipment.
Contact those that have been suggested above.
