The front of the window frame worries me though. There is only a certain amount you would be able to move the door forward before it hits the upper A post

It looks as though the door to A-post gap above the lower window edge is about right. That means the door may not go any further forward.
It would be most unusual to have to make the door itself shorter. The big question is how far forward the door actually needs to go to gain sufficient clearance at the B-post. Measure this accurately and then it will be easier to decide whether to work on the Apex panel.
I have seen the rear edge of the apex panel ground away by around 5 mm, then a run of MIG weld down the edge and then ground back to the correct even profile. Not ideal, of course, but it works so long as the door sits OK with the upper part of the A-post after it is moved forward at the hinge line. To move the actual hinges forward it may be necessary to 'adjust' the hinge mounting faces slightly forward, maybe by using a Porta-Power.
