I have 2 Vibe Slick 6" in the rear parcel shelf and 2 Vibe Slick 6x9" under the rear seat.

What is the best way to connect these to the head unit?

Head unit is a Sony MEX-N6002BD which has 4 x 55 watt

Does it make any difference which pair of speakers are connected to front/rear channels.

Was wondering if the 6x9s would be better driven from the rear channels as the head unit has a Rear Bass Enhancer

Also what is the best way to set High/Low pass filters ?

Are your High/Low pass filters built into the head unit or is your 6" a component speaker with separate tweeters ( if so where are the tweeters mounted).

I would look at the speaker frequency  specs and whichever takes the lower frequency send the extra base there.Doesn't really matter which is front or rear as without front speakers your sound stage is behind you anyway.

If they are coaxial they want full bandwidth ,no filters.

Usually smaller front speakers and tweeters take high frequency and large rear speaker and sub take low frequency
