There seems to be nothing wrong with the dates. Just because the car was manufactured in one year it does not mean to say it will be sold the same year. I think every mini i have ever had has been made a year before it was first registered...

Well the DVLA vehicle enquiry site has it down as 'multi-colour'?
So whoever changed it's details, probably made the mistake of registering it as a 990cc instead?
Anyway the Mini City and Mini Mayfair were the last Minis to have the 998cc engine and that was up to some time in 1992.
Then the City was renamed the 'Sprite' and both that and the Mayfair were then equipped with the 1275cc engine.
So your girlfriends Mini is just a late registered 998cc Mini. If it's got velvety type seats and a rev counter (plus opening rear quarterlights), then it's probably a Mayfair. Plain seats, fixed rear windows and no rev counter means it's a City.
