I started getting water pooling in the boot when it rained hard for days after, I’ve filled all the seams and water was still in the boot under the tier. I though that I had solved it but as I was trying to get the rust off the bottom of the boot with a weir brush I must have gone throw one of the bungs in the weal well and rusty water stated rushing out!

Where did it come from is there a big space under there where water can sit?

I think I found a hole in the side.

I'd say it's sitting under all that black bitumen goop.
Personally, I'd chip all that out and have a good look at the metal making up the boot floor.
The usual places to go are in the areas behind the arches (inc under the tank) and the battery box.
But you'll need rid of that messy stuff to see properly.

Water might be dripping down from the window, or even from the washer bottle (if yours has a boot mounted one like mine).

How do the areas surrounding the subframe mounting brackets look?
Are the arches solid - gentle prodding with a screwdriver from inside the boot?
Rear valance and closing panels ok?
