can anyone tell me which pipe stub, on the heater assembly, the valve goes to and which one is for the bottom hose?

I don't think it matters which way you connect it.

The pipe from the valve goes on the lower stub, the pipe from the bottom hose goes to the top one.

i have my stubs side by side. is the lower and higher for the earlier heaters, as mine is the fresh-air system

It won't matter much. It might bleed easier if the higher outlet is nearest the pump (bottom hose connection).

It doesn't really matter and you'll hardly notice any difference either way round.
However if I was analysing it I would put the outlet to the stub nearest the blower motor. That way the air getting blown through the matrix will be slightly pre-heated (by the coolant as it returns back to the engine bay) before it gets taken to a higher temp by the coolant coming from the engine.
Connected the other way round it could actually get cooled down again slightly.
