Cooper Spi Running Problems

I've just had the gear box rebuilt which required the engine removed and refitted. I'd had the car back for one day and after around 20-25 miles it cut out and refused to restart. There was a spark and an injector pulse. It would only run when easy start was sprayed straight in to the throttle body, as soon as that had run out it would die again.
Took it back to the garage and they put a s/h fuel pump, tried swapping injector units, coolant temp sensor, plugs and fuel filter. Billed me accordingly.
The car is now worse than it has ever been. There is a stud missing from the manifold between the inlet/exhaust. Seal missing from the plate between aftermarket air cleaner plate and throttle body and the heater cable has completely vanished!!!!
When I drive the car is very sluggish and runs rough, when the accelerator goes past halfway down it really spluuters and coughs. Idle is very rough and cuts out a lot particularly when pulling off!!
HEEEEELLLPPPP!!!!!!!!

Also I've found a manifold stud is missing because it's been cross threaded!
