Putting 6x9's on a Mini parcel shelf is a very common procedure. I used to have a pair on mine, i just outlined the speakers, lined them up, and cut the holes out with a grinder.

If you plan on fitting anything larger, you may hit problems. I've had to make a second layer for my parcel shelf out of wood, to support a pair of 8" subs.

or you can do what i did and keep the existing holes and make wooden plinths for the speakers to sit on and cover in matching fabric, this means no strength loss and no cutting of shelf

check out optimise automotive as he makes speakers pods which can be installed on the parcel shelf and means you won't have to cut the parcel shelf at all

I had 6x9's on the shelf of my old mini and never had any issues with the MOT, so im guessing no compromise is made to the rear 'belt mountings.
