Looks like that boot floor has had some repair patches welded in already. If it were me id strip it all back and have a real good poke around. You may need a whole boot floor. Take a look under the rear wheel arches as well, I wouldnt be surprised if they were rused too.

Take a look on Somerford minis web site. They have a fabby exploded view of all the panels you will require.

You need the following panels

REPAN017 REAR FLOOR REPAIR, full width, detailed 1 Non-genuine
14A6609 REINFORCEMENT, floor to wheel arch, RH
14A6610 REINFORCEMENT, floor to wheel arch, LH
HMP441020 VALANCE CLOSING COMPLETE ASSEMBLY, RH
HMP441021 VALANCE CLOSING COMPLETE ASSEMBLY, LH
REPAN018 ANCHOR BRACKET, fuel tank mounting
CZH3353P REAR VALANCE PANEL

This should cover everything you need to do but please bare in mind these are all from the Somerford website and will include Heritage parts that are more expensive. Also the rear valance that i have added is a non gen item and does not include the rear fog light mount but on the website that is available.

Judging by your pictures there have been numerous boot repairs carried out. Were these done by yourself or by the previous owner. If they were done before you bought the car i would recommend you take them off to see what lies underneath.

Going by experience here what might look like an ok repair may actually hide some serious rust which may come back to haunt you later.

Do have a shop around on the various websites like M machine which i can recommend as well as the Somerford site, both have been really good to deal with and was very happy with the supplied items.

The M machine site download the PDF panels list which will make understanding it much easier.

What state is you rear boot hinge panel in?? the reason i ask is because both the boot repair panel and rear valance are spot welded together to form a metal sandwich and if its in poor condition then you can fabricate a new lip like i did on Project Erm or you can replace the whole lower hinge panel with one of these

HMP441009 BACK PANEL REPAIR, lower edge (Somerford website)

the wheel arches are fine

Stick your hand up under the wheel arch and double check, as I think the arches are double skinned, if you're taking the boot floor and valance apart and refitting might as well make sure you do a good job once... only come back to bite you, also the arches hold the shockers in places so can be an MOT fail if rusted through, making sure they are OK from underneath will prolong their life. One of yours looks like it's already been repaired at some point with trusty red oxide.

The inner wheel arches are not double skinned, they attach to the boot floor flange giving the impression of two skins. Like you said though there has been work done and to be honest to do all of the other repair work and to leave those other repairs may come back to bite later.

Those particular side areas in the boot tend to rust due to the old style felt pads/rubber pads that were used to act as padding between the boot floor and the subframe to prevent possible rubbing/chaffing plus that area under the floor tends to accumulate mud/dirt on top of the subframe etc so trapping moisture.
