I'm with bmcecosse here, remove the carpets and give the car a thorough soaking to trace the leak.

Have you replaced the door check arm seals? Like this:

I had the same problems, water from door area, sorted it right out.

Someone said to drill a small hole at the bottom of each door - not sure how wise this would be.

Yes drill three holes, one on the middle and one at each end where the inside section starts to curve round. When your door is dry inside have a look to see if there is any rust if so you will have to deal with before you add any protection.
