Whereabouts in the car are the carpets wet? A leaking heater matrix seems to be a common problem.

i normally leave the back windows open to give the cabin a bit of air flow while stored in the garage

Could well be, personally I'd loose the cover (particularly if it's being stored in a garage) as these can limit ventilation and trap condensation underneath and inside the car. When the car is in the garage, try leaving the windows open a little to let air circulate and consider putting a couple of trays of cat litter inside the car to absorb any moisture.
(But if your garage isn't particularly secure, then don't open the windows too far as you don't want local moggies getting in and using your mini as the local feline toilet!!!

I have the standard rover carpet with the thick backing on it, have put in airing cupboard for a week to dry out, put it on top of the car in garage (temporarily while I sort out interior) and it feels damp to the touch. I think its the time of year, and maybe that stuff really does act like a sponge.
