Have you checked the plate on the undeside of the linkage? I've had it before where the plate has been fitted the wrong way round and this stopped the selector engaging 2nd and 4th.

im fairly new to mini's but i have read before that it could be engine mounts moving which then doesnt allow the gear to be selected properly.

i had this once. the engine hasn't come out of mine at all but i accedently left it in 1st for a few days when i was doing the brakes. it could be totally wrong but on mine i think the problem was lubrication and the cold, because it had been standing in gear i presume it must have dried out, wen i went up the road i only had second and fourth and it was very stiff and was a mission to get it into these gears. i struggled the few yards home and left it on tick-over for about 3 or 4 minutes, wen i set off again it had gone back to normal. i think because the oil was warm and being thrown around the gearbox it will have lubricated the parts and also it would have become thinner which i think would have helped. I AM PROBABLY TOTALLY WRONG THOUGH just want to make that clear

If you have the engine out see if you can select all the gears by moving the rod the linkage attaches to with a screwdriver. im pretty sure then its twisted as far anticlockwise as it can go, moving it in and out will select 1st and 2nd. That will help narrow it down, if your still having problems then its something inside the gearbox, could be baulking rings as mentioned above. Could also be a problem with the linkage or the first motion shaft needle roller bearing. Mine recentally collapsed and it caused problems with gear selection.

I had this problem when I fitted my KAD quickshift. I thought it might have been the quickshift so I sent it off to KAD for testing. They told me that the quickshift was fine and that the yolk in my gear selector must be worn. Worth a look?
