An rc40 exhaust and a freeflow manifold is a good exhaust setup. If your referring to using a K&N filter element in the standard box, I don't think there is much of a difference performance wise between that and a cone filter, but I believe the main difference between the two is the induction noise is louder using a cone filter (prefer the cone myself).
I don't know anything about the needle to use for a hif38 but I'm sure the answer is on this forum somewhere, try using the search function, you could probably find the answers you are looking for in less than 5 mins.
Hope this helps

I wouldn't bother getting a needle you think is right. Get the car rolling road tuned by mini specialists, and they can pick the right needle for you. Chances are you'll choose a needle and they'll just change to another one.
I believe the standard box with several holes drilled in the side and a K&N filter is the best performance-wise. A freeflow manifold is probably your best bet - I have a LCB manifold, and it sits too low and it's a pain to get in place, and for a 998 not worth the effort.
