Need to put some sort of foam or other material on the flap of my heater so it makes a good seal to get more heat to windscreen. My question is can this be done with the heater in the car or not or can the flap be taken out with heater in car

No, in order to get to the flap you need to remove the heater box and take it apart (a few screws around the edges). It's a fiddly but straightforward job. This is unless you have magic fingers which can get through the holes in the heater and stick the foam on, which I doubt, and wouldn't turn out great anyway 
Have you checked the air pipes aren't cracked along the way up behind the dash, or loose at the top by the windscreen vents?

All pipes are ok and tapped at each end

While the heater is out, I suggest that you take the opportunity to use a hose to flush it out. It will only take an extra couple of minutes and you will be amazed at how much muck and silt accumulates in there, which does not exactly help the heat output.

Agree, and if you do take the coolant pipes off the matrix make sure you bleed it afterwards otherwise it'll run lukewarm because of air inside it. It's the lowest point of the coolant system (I think) so get a funnel and fill the upper intake pipe with coolant/water before you reattach the hose.

this is something i need to do aswell, i get no air at all on the windscreen which is annoying!!!
