Hi any ideas on how I can resolve this issue

Seems to be a common problem with bike engines in cars, bikes do the same but they have a rubber cush drive behind the rear sprocket which cushions the noise and clonk considerably.
I would look at the clutch adjustment and do some fine adjustment to make sure the clutch is not dragging as you put it into gear

Common with bike engines just listen to any Jap Bike going into gear and you will hear it.

How would I go about carrying out any adjustmens to the clutch

I believe the zcars hayabusa uses a stop under the mini clutch peddle, it should be a bolt which should be adjustable, things change on the zcars minis so this may not be the case with your car

this is to stop the clutch opertation from pushing past the seals if you have the 14mm master cylinder (which i think you have Joss) there is no need for the pedal stop

is it only doing it when you first put it in gear, or is it when you change from first to second?

Mainly first gear but i do have one other question in second gear I get a sound from the diff or gearbox that sounds like a clonking cv joint but it only occasionally.

They do clunk when you put them in first gear, you can feel the car jolt slightly when you engage first gear.
Is the chain tensioned properly? A loose chain can give weird noises. I'm sure Stuart that had the car b4 you had fitted new cv joints at the rear. I would have to see the car to help any further joss, I'm clasping at straws
Spend an hour with a spanner, and check all the rear bolts, check the arms for any sideward movement, the bolts for the trailing arms take quite a bit of tightening.
The diff can make a clunking noise if you go sharp left then sharp right, this is the plates in the diff working as they should.
