(Rover Mini Cooper, 1275, 2000)
Using my standard alarm/immobiliser, my car would do 1 hazard light flash when disarming, and 3 when arming, but not every time.
The blinking light inside would change too.
I've since done some tinkering with replacing the heater control valve and flushing the radiator and matrix, and after the rebuild it will rarely flash once when disarming (usually nothing happens) and not at all when arming. The blinky light inside is now permanently off.
Any idea why it's doing this? While doing the work on the heating, I disconnected the battery -ve terminal (as per Haynes manual) from Fri->Mon. Has this caused the system to forget something? When I arm and disarm there's a sound from behind the facia panels, is there any cable I could've pulled out from behind there that might mess it up?
The alarm still works, and I can drive the car normally. I just don't like walking away from my car without knowing it's alarmed - if I'm leaving my car for 1-2 minutes I sometimes leave the doors unlocked and set the alarm.

The alam unit is situated behind the insulation behind the dashpanel. I guess you might have pulled out one or more of the wires out of the multi-connector which goes into the alarm unit. This sometimes even happens when fitting a headunit with a lot of wires behind it.
Remove the dash, locate the alarmunit, and check all wires in the connectors. Afaik the LED has a seperate connector into the alarm unit, by removing the dash and follow the wire from the LED you should easily be able to locate the alarmunit and check the connectors :)

Thanks for the reply - will have a look at the wiring.
Over the last few days the symptoms have changed, when the car is left for a few minutes (with alarm armed) the LED will start to blink.
The hazard light flash on unlocking is more frequent (will flash about 50% of the time), still nothing happens when I arm the system.
At least now I can leave my car knowing it's alarmed by hitting the keyfob arm button a few times, walking away for a while, walking back and press it again - if the LED stops blinking the car received the arm command (in theory).
