Can anybody with a MINI mk 5 could help me and confirme through which way do the brake and fuel lines pass?
Is it through the red or blue trajectory?

On your picture viewed as it is taken.
left hand red for brakes.
right hand blue for fuel.
Your shell is the later rubber mounted type, the cut out that the blue line goes through in the bottom of the picture is for the fuel line to fit into.

A brand new body shell ? I would suggest welding on a weld stud and then make sure it is painted over to seal it, your weather is a lot better than ours so it shouldn't cause any corrosion issues, I think that drilling a hole is ok if you can seal it, I have all my fuel lines and brake pipes in aircraft nylon fixings that "POP" rivet to the floor but I painted each hole and then sealed the hole as I was applying the rivet.
