Brought a new project mini with a running 1275, the guy who I brought it off said it has a 998 gear box. Would there be any problems with this change?

No, they are the same. Final drive ratios vary, GT's & possibly some MG Metros have closer "S" ratios as well as some economy 998 A+'s having lower ratio transfer gears.
