Currently my HT leads are arranged on the dizzy cap like so:

I'm aware that 1 would normally be where 2 is and 2 where 4 is etc i.e. they'd all shift one position clockwise.
Does this matter? Or is it just the order that matters?

As long as the engine is running properly and you know which wire goes where, the physical location of each wire does not matter. As you said, it is the order that matters. However, you may want to mark the plug wires and cap to indicate which wire is 1, 3, 4, and 2.
The only issue with the wires being as shown in your sketch is that a future owner may not realize all the connections are shifted one terminal counterclockwise. If this bothers you or you want to change the positions to match "stock" you would need to remove the distributor and use a long 5/16" UNF bolt to extract the drive gear from the block and rotate it about 1/4 turn clockwise. However, if you do that you will then have to reset the ignition timing. So... if you are planning on keeping the car for a while it will be easier to leave things as they are... just mark them as I mentioned above.
