As title, are all rear brake cylinders interchangeable? Ie is the brake pipe thread the same? I want to go for a smaller bore from the .75 late one to a smaller bore earlier one. I believe the locating pin is on the opposite side for most of them.

The threads were all the same for the Brake Pipe, though the Bleed Nipples these days are metric, but shouldn't be a problem as all cylinders come with nipples (well, all the ones I've ever had).
<Edit: As you've mentioned, the locating pins are in different places depending on the bore size of the cylinder, this was done to (supposedly) stop the wrong cylinder being fitted>

If the cylinders do not fit the back plate because the locator pins do not line up,(opposite sides) then somebody has sold you Metro cylinders.
Standard Mini cylinders will line up with holes on the backplate.
Failing that, you could have metro back plates and correct Mini cylinders?
Mini Cylinders are interchangeable, bore sizes are different depending on years., the back plate remained the same spec.

Sorry but that's not the case;-
Over the 41 years of Mini production, at least seven (and probably several more) different designs of rear brake backplate were used on all the different permutations of Mini braking systems. The engineering theory behind all the different designs was to physically stop the marriage of the wrong type of wheel cylinder (and there were several to choose from, as you'll see further down the page) to the many different braking set-ups. In the interests of your sanity and ours, plus of course commercial restraints, they have been rationalised down to... one!
The truth is, the market can get away with only one backplate design, so long as owners of a minority of Minis are willing to make one small modification to make the backplate appropriate for their cars (because we trust you not to try to fit the wrong wheel cylinder): On the back of most of the wheel cylinders, alongside the threaded boss for the brake pipe, is a small roll pin used to secure the cylinder in the correct position in the backplate. If the corresponding hole in the backplate is in the wrong place, simply drill a new one in the correct position. That's it."

"Genuine AP Right Hand rear backplates are the only type available now for the Mini and have an extra hole in as per the Mini Metros and take the same plug AEU1541A which is not supplied. If you have GWC1101 Cooper S and early type wheel cylinders you can either drill a small locating hole in the backplate or remove the locating pin from the wheel cylinder. Beware of non genuine types being offered and passed off as genuine.
A complete backplate with .75" bore cylinders (GWC1102) and brakes shoes are available as 21A1058KIT."

we wanted to change the bore size so of we went and bought the cylinders but they would not fit so off we went to complain.
that was how we learnt things back then.
