Just put the cylinder head back on my car, its leaking water, appears that the water is coming up 2 of the thermostat housing studs, its a new gasket and studs havent been taken out at all, any ideas?

Sometimes it goes between gasket and housing or head, then weeps up stud. You could try removing it and looking for corrosion/rust pitting on gasket surface. Refit it with good sealant, something semi hardening.
