Since buying my Mini two years ago, I have struggle to find the source of my damp floors. I have changed everything that it could possibly be (seals etc).

Today, when messing about with the brake servo, I found this:

The rubber around the pedal plunger seems too small for the hole. Could this be where my leak is coming from?

Unlikely, there isn't much water spraying in that area.  Easy to replace, so do so.

An effective means of identifying leaks is to have an assistant spray suspect areas with a garden hose, whilst observing from inside the cabin.

Is it worse when being driven in the rain or equally leaky when parked?

The rubber bellow is split, somerfords sell em for a couple of quid, that won't be your leak though.

It only seems to leak when driving in the rain. It seems to be where a panel has been welded into the floor.

I don't drive it in the rain now anyway if I can avoid it. I was just thinking it might have been the pedal bit and would have been an easy fix.

There is an awful lot of water in this area when driving in rain. It flows up the bulkhead like a tidal wave. I know because we did tests at BMC! Try driving on a very wet Tarmac surface at just 30 mph with the bonnet off!
To the OP, replace the rubber, then search for other points of entry.
Note that Water can also "wick" behind door seals I.e. By capillary action.

I would check where the A post meets the inner sill/floor/wheelarch/bulkhead. Basically where the water is sprayed up from the front tyre.

You may have to pull off the carpet and insulation from the vertical section. Favourite spot for leaks and rust.
