Grommets

simple question, should there be grommets in the 2 holes in the boot floor.

Fuel line and tank vent, presumably. They are required to have grommets for safety reasons. You don't want the fuel line chafing! But even with the grommet you would use some sealant to make it absolutely watertight, as I am sure you ddon't want a wet boot and corrosion problems. DumDum used to be the stuff, but I hear that you can't get it now. Plenty of others...

The two holes in the spare wheel well should also have grommets.

Technically those in the spare wheel well get blanking plugs. A grommet has a hole through the middle.

The battery box is best left open.

You're never going to get a wet boot floor because you missed or didn't seal a grommet around the fuel line unless you've also fitted a snorkel.

 

I'd hazard a guess that 99% of the water present in Mini boots comes from the bootlid or light cluster seals.
