simple question, should there be grommets in the 2 holes in the boot floor.

The two holes in the spare wheel well should also have grommets.

But even with the grommet you would use some sealant to make it absolutely watertight, as I am sure you ddon't want a wet boot and corrosion problems.
You're never going to get a wet boot floor because you missed or didn't seal a grommet around the fuel line unless you've also fitted a snorkel.
I'd hazard a guess that 99% of the water present in Mini boots comes from the bootlid or light cluster seals.
