Question is as title, getting through my list of jobs on the Mini, the next thing I have noticed is a roughness when decelerating in 3rd gear only....
I'm thinking a bearing somewhere, any ideas, can't really give more info..

If it's limited to 3rd gear only, then it's most likely Layshaft Bearings and more likely than not, the Shaft itself.
It maybe more than just this, however, I'd suggest not driving the car until this is sorted as it will do expensive damage, if it hasn't already.
Regardless, the Gearbox will have to come out and I'd be suggesting an overhaul of the whole box. Usually when things like this start, it's just the tip of the ice berg.

As Moke says
By the time its making such an obvious noise it will need an overhaul as they tend not to just wear one component
whilst it makes for a compact unit unfortunately the engine shares the gearbox oil
so any shrapnel created by the gearbox goes through the engine oil pump, the oil filter takes some of it out
but there is a by-pass on the oil filter head which lets the oil through and hence the engine bearing surfaces wear too
Regular / low milage oil and filter changes help to combat this
Whilst the engine / gearbox is split its worth checking to see how good the crank bearings and oil pump are and the clutch plate
