Having renovated 1963 mini to excellent spec I have found that the rear window was replaced 1980,s to Mk2 window due to rust
Do I replace with smaller window or leave as it is and what would be the case if I decide to sell

I would say it depends on how far along you are with the rebuild, if its finished and painted I wouldn't bother but if your still at the bodywork stage then I would look to change it back.
Are you sure its a MK1 shell and not a MK2? At that age it should have a floor start and the rear side windows are different if I remember correctly.
How have they fitted the bigger mk2 rear screen ? It may have had a Shunt up the rear end many moons ago and they then fitted a complete mk2 rear panel ?
It was not unusual back in the day to fit a Mk2 rear panel and window to a Mk1 which had been rear ended, maybe leave it as is and it is just part of the cars 'real' history. The cost of changing it may also be more than any extra value added depending how the figures add up and who does the work/parts/labour involved.
The new Mk1 Heritage bodyshells are modified to reduce the Mk2 onwards rear window size but not sure if they sell the small panels used seperately?
