I had a similar problem with my boot lid. I used a strip of paper about 5cm wide and opened and closed the boot lid whilst moving the paper along, to see where it gripped. Where it did grip, it was surprisingly tight, but in one corner it just slipped out easily.
I bent the metal lip that the rubber sits on, until it gripped the paper.

... are you really sure it's coming past the door seals? Minis have many more ways of leaking:
From the interior of the doors if they aren't sealed behind the door cards
Check strap boots
Air vents
Under wing ducting
Scuttle closing panel corrosion
Windscreen seals

This is a page from an original BMC Dealership document from 1959-60 for adjusting an early Mini door to fit better with a length of wood and some brute force.....if you try it no guarantee of the end result though and at your own risk!

It`s not uncommon for the rear light rubbers to perish and leak water through the boot and onto the floor pan which then finds it`s way to the front floor.
Toilet paper slipped under the bottom of the door cards will tell you if it`s the doors
