Hi Can someone tell me if it's acceptable to swap a 998 engine out of a 1969 Mini Clubman saloon for a Mini 1275 GT engine. The would be compeating in Hero events like Lejog and other motor club events. I decide if the blue books is saying you have to stick with the engine the car left the factory with or does "Historic Road Rally Cars Series Production Cars Note: In this section the term MODEL refers to all variants of the same family of cars" mean a 1275 GT engine swap is fine. Thanks.

That will be fine.
There are a lot of Minis (and Fords) doing historical with different engines from their original ones
There are several Cooper S's which started life as 850's.
So long as the mechanical configuration is as fitted and used for rallies during the historic period it's fine. What you will have is a Mini Clubman GT.

My son has a 1978 Escort Mk.2. It started life as a 1300L, but was being fitted with a Vauxhall engine when he bought it.

He fitted all RS2000 stuff, including an RS2000 'Pinto' engine, suitably modified to give c.170 bhp, a 'rocket' gearbox, a Capri 3000 rear axle with 4.7:1 final drive with lsd, plus full up-rated suspension.

In historic rallies he enters as a 1978 RS2000 (and he wins!) and no-one ever questions the origin of the car. For competition purposes it is an RS2000 in all mechanical ways. He even lets me have a drive!
