I have a problem with water pouring in under my door cards, so I pulled them off and duct-taped up the holes. I also noticed that my outer weatherstripping isn't really making contact with the windows that well, as well as one of the black caps on the end of them is missing, so I was thinking about ordering this set of seals:

What I want to know is what is the safest way to remove the current seals, as mine seem pretty stuck on there. Any advice?

Slid inside the slot/groove of each seal between it and the door there should be a couple, or several small clips which hold the strip on so it doesn't slide off when you wind the window up.

If you wind the window all the way down, and try lever the outer ones out from the inside with a small flat head screwdriver that's probably the best way. Worked for me  good seals are essential to make sure water doesn't get in the bottom of the doors because when it does you'll have big rust problems along the inside of the bottoms which you might not notice until it's too late.

Edited because of spelling I'm useless today!

Thanks. I might try it sometime. For now I think I'll just order new door seals though, as mine leak from time to time up near the top, plus the door check is starting to slice a hole in my driver's side seal.
