The originals will have been fitted after painting and it's certainly a good idea to paint behind them.
Fit the retaining clips first as they'll scratch through any paint.
Nothing was done to stop water ingress which is probably why they rot so well!
You could try silicone or body caulking.

sorry ethel but i think you are wrong.
i remember removing many seam strips and the factory primer was still on, even my own mk1 when i took the seam strips off still had the red oxide type primer on. the clips were paint and primer free so were fitted after the shell had been primed and the strips fitted and they body painted.
also the tops of the strips had a blob of sealer type stuff on the tops.
this is my opinion and will differ from others.

well last respray, i primed the car then fit the strips, then did top coat. using a little blob of filler to smooth the top of the strip into the roof and fill the hole. just not sure wether to do it that way again. Even more so now as i've just had 2 differing opinions. Anyone got anything else to add?

they were sprayed on the car in the factory, but id reccommend spraying underneath even just primer, as said above with the clips on, and spray the seam strip seperately and then fit them. probably the best protection. it shouldnt rust underneath, if its painted well.
This is the way im doing mine. considering im painting my seams different colour to the car
2 birds with one stone.
ps.no birds will be killed in the making of this post
