On the SPI inlet manifold where it meets the head there is a large bit of ally sticking out into the airway (technical term?). If i get the dremel out and grind it out am i going to cause problems or cut into a waterway?

It will be fine, 1992 manifolds were produced without it, however, have you increased the power output enough to even consider removing it, its there to eaven out the fuel distribution between cylinders. You wont gain anything by removing it. Its up o you at the end of the day. I had my manifold opened out to match the head, i do not use the locating rings either, but that requires the manifold dowling to locate it on the head.
