It depends what engine you go for. But the usual parts are Ecu/cdi, Oil cooler (if it has one), Wiring harness, Exhaust headers, Air box can be handy, Voltage regulator/rectifier and also the clocks can be handy for trouble codes on some engines.I'm about to begin phoning round to source a bike engine. Its best to buy an engine as a running package, Everything to run the engine.

If your looking at using a fuel injected Honda engine, you WILL need the keys as there is a system called HISS which is Hondas Security (said to be un-hackable). You will need the keys, lockset e.g. barrel, sensor that recognises the hiss chip in the key (collar that goes around the ignition barrel) the matching ecu and wiring of course.
Not sure if any other makes are following but check first...
For extra security, you can keep the wiring for the kickstand open and use a switch or one of those red key things (cant think of the name) as if the kickstand is down for example and you put it into gear, it kills the engine for safety.
Try and get a crash damaged bike with everything still basically on it, it would make life so much easier - best place to look is scrap yards, and also see if you can get your mitts on a CAT B bike with minimal damage (they may have to break the top of the frame to ensure you will not bring it on the road, but at least there is no running around needed.
Good luck and keep us posted of how the project is going!

Cheers, great advise. Almost certain i'm going to use a zx12r as these seem to give the best output without paying 'busa money! Just need to do some more phoning around the local scrapys to source a good one.
