I'm not sure about the two different seals you have. I suggest measuring around the perimeter of the front glass, then the rear glass and comparing those measurements to the perimeters of the two seals to determine which seal goes where.

As for fitting the glass to the car, I apologize for not noticing this thread when you started it at the beginning of January. Please see the FAQ in the link below.

Succinctly, rubber to the car (taped in place temporarily if needed). Fit the glass to the rubber and use a plastic utensil to pry the rubber over the glass. A bit of personal lube (K-Y) works wonders. Make sure the seal is well lubed during the lock strip installation and use a proper fillet tool to install it. (Proper includes home made... just avoid screwdrivers and such).

You can make the string method work but it typically makes a mess of things and is much, much more difficult on a Mini.
