I have a feeling he may have used it as a seperate layer and made it transparent?

nope, another layer yes but just taken from another image and reshaped to match

Thats the one thing that is so far a bit of a mystery to me.

Mind you i'm using GIMP...and there aren't many people using it or decent guides out there.
