It is getting into the door pillar box section and then via the sill and into the car.
I had a long chat with Oz Cooper at Moss yesterday about it. Aslo the pro's & con's of the different types of seal
Good luck

1993 Mini Cooper
I have a leak into the drivers side front footwell.
The water is coming from inside the box section that runs across the car under the front seats and is running down the grooves in the floor.
Any ideas where this might be getting into the box section in the first place?
It happens when the car is parked. Its always parked slightly down hill but the leaking has only just started.
Cheers
Could be from the heater unit, not sure if they the same on later minis, or maybe the gear stick rubber surround is perished or damaged, just some guesses.

Okay thats a good start compared to oversills! Is the water in the recess between the inner and outer sills? Mine leaked here once. The sill recess would fill up with water, and then come in through the holes in the inner sill. The holes are small rectangles, plugged with a rubber plug. They sit midway between the crossmember and the front and back of the door if I remember correctly. Could be worth checking them. Under this problem, my car also appeared to have water appearing under the crossmember.
I have looked inside the sill through the holes, and while it appeared damp, it wasn't splashing in water. This was a few weeks ago, I'll take another look at the weekend.
What was the eventual cause of your leak?
Thanks
I have exactly the same problem and have traced it to the door check strap seals.

I did consider this, but discounted it as the car is always parked facing downhill. therefore for the water to come in near/through the cross member from the sill would require the sill to be quite full of water. the check strap seal is a bit old and perished though. Where are you getting a new seal from? I had a quick look online yesterday but couldn't see any. What were the pros and cons? Thanks

It's definately not the heater, I refurbed this a couple of months ago and have since checked it to make sure its not leaking. Haven't checked the gearstick rubber, but I can't see how water would get through there when the car was standing. Thanks

I'd go with this too.
My footwells were getting flooded because the seal had gone on mine, it was running along the strap and down the back of the carpet on the bulkhead on mine though.
The seal can still be there, but if its perished and mishapen, it can funnel water into the car, rather than away and down that section on the outside.
I made a new one from some rubber/neoprene stuff we had in the garage, and cut a slit into it, slid it over the strap, then silicon sealed it in place. Had dry floors ever since.
