Take a picture of the connectors for me and post them. The 6 pin blue is for the right handle bar switch. It has the brake light switch, on/run red switch and the start switch. I too do not see a blue 8 pin connector...

Just looked in the 5jj manual no 8 pin connectors there either.

And its not the cycle lock immobilizer.. all those wires are black

Blue 8-pin connector.
It is for sure a 5pw cable loom, it is mark on it but you cannot read the whole part number. Loom was on the engine but r1 clock is from another bike.

Here the cable colors on the blue 8-pin, the green spots on the cable it is primer.

Blue wire usually is sensor power.

It is Part of the main loom, no connector. Assume it is still the right handle bar,
A) it is in the part of the loom where all connectors for the front are
B) that's is exactly what I found on r1 forum too (but no modified plan or cable colors mentioned) that the 2002 had a different loom due switchable main headlight setup required by law with a blue 8-pin connector.
Don't need that blue connector as main car loom has it.
But: the red connector the colors doesn't fit but it is still the main switch/turn on ignition as I figured by tracing one wire. But cannot figure out where the other 3 cable go and I need to know to switch the engine on.
This motorbike electric drives me crazy....
Managed to connect a BMW 750i e32 loom with an e30 when installing the 12zylinder in the e30, were way more connectors and cables but I had reliable electric plan with the right colors to manage that properly.

]So solved the problem: the 5pw was build in r1 from 2002 till 2003. The engine loom in EUROPA version from 2002 differs to the 2003 in serveral points, so if you get a 5pw make sure you have the matching loom to your build year of the engine.
If your 5pw is from 2002 the blue connector has 8 pins, if it is from 2003 the Blue connector has 6 pins. This is important as it contains the engines kill switch connectors which you have to shortcut (attention as different cable colors for 2002 and 2003) for the r1 mini use to be able to start the engine.
Several more differences till a different wiring of the Ecu plug but this is the easiest to discover.
There are even two different workshop handbooks for the 2002 and 2003 5pw R1 where you can find the requiried wiring diagram. To make you even more confused you need the official workshop handbook issued in 11.2001 for the 5pw to fit the 2002 Model ( very hard to find, PN me with your email if you want a pdf of it) and the 6.2002 issue to fit only your 2003 Engine but named 5pw 2002-2003 and replaced the 11.2001 issue without any notice. This is what you find on the web when searching for the 5pw wiring diagram, the yamaha dealer get's if he orders a 5pw workshop handbook and also available for download on some local Yamaha importers service sites.
Hope that helps others as nowhere documented by yamaha, what a mess...

By the way the same is valid for Canada's loom for 5PWs, so for 2002 you also need the 11.2001 version of the workshop handbook.

I have the same problem wiring doesnt add up several different connectors in spots. engine is a euro spec 2002 R1. Local Yamaha dealership was no help looks like im hunting for the older manual. :/ if anyone happens to have it please hit me up. 11.2001
