I'll have to remove the bonnet to have a good look and make a good pic in an instant, but I think that it indeed lines up. maybe the exhaust manifold will need filing of 1-2mm

It's got half a hole on each side of the flanges though. Offer it up to the head and see how little movement there is when it's fitted.
They normally line up pretty accurately

The grey area? Thats just a bit of a different colour in the manifold itself, different colours everywhere from flowing it

Be very careful you dont break through in the ports otherwise your head is scrap, study the Vizard book for details

What matters with ports is that if you can't match them perfectly is that your ports always expand outwards in the direction of gas flow.
In terms of polishing ports etc - it can be detrimental - google "boundary layer effect".
