I did try this and it was the same on the head, so the head and block look to be aligned.  I believe the hole with the slight overlap is for water not oil.  Every other hole lines up fine, even with the gasket flipped over too, so it doesn't look like the entire gasket is out of alignment, if that makes sense.  Adding to that, my cylinder head is a different one to the original one that matched this block which seems to rule out any one off weirdness in my engine.  All very mysterious!

Now I've looked on the PC rather than my phone I can see its only the waterway with the overlap. As long as you get a seal I don't think it will be much of an issue. Some tuners block off the first few waterways in the block anyway to force the water further along the block to make sure the back cylinders get as much cooling as possible.

Now I go back and have another look at your photos, it could well be that the drilling in the block is off.

Also, now I look at the Gasket again, I'm reminded why I suspect these leak so readily on the water jackets, I suspect it's that copper sealing ring. Few of the other water jacket holes have a sealing ring.

A couple of 'fixes' I can suggest;-

1 is to remove the copper sealing ring altogether, and notch the gasket. It will seal in the way the other do. I feel by having that sealing ring where it is doesn't allow the others to seal as well as they could.

2. the other idea I have is to plug that hole, with either a pressed plug or threaded one, and re-drill the hole in the right place. This is possibly my first preference.
