New panels and a paint job is all we're talking here, not a new shell or new car!... doing the work yourself will leave loadsa money leftover Adam. and doing all this work means you'll be off the road for a while, so who cares if you find more filler than you intended to>?... you have the time to fix it properly and to learn from it too... what could be better?

to be honest I know there's not much filler. Any filler there is on the bottom of the driver door and on the pannel next to my right foot (which ever panel that is).

Excellent news! The panel next to your right foot is the side of the Floor panel and can either be replaced or patched depending on how far the rot/rust has gone.
