but i did get some suggestion to deal with this problem:
1. welding the roof gutter and make a holes
2. buy a roof gutter molding

"Looks fine to me. You are missing the "Roof finishing trim", a black or grey plastic extrusion that goes all around the roof. The early cars had the drip rail made in one piece. Later cars had them made in several pieces so they came up with the plastic trim to hide all the seams."
but the mechanic was pretty sure of it.that is what makes me wondering...

They're both standard. Older Minis (pre '79 IIRC) do have holes in the gutter to let water out, as well as a drip rail along the sides of the car, while later Minis (post '79, again IIRC) have the gaps like in your picture.
So, I guess your car is the later type shell, possibly as you say, came from Japan (one identification point: does it have the standard factory fit air conditioner, or just some makeshift A/C?) cut in half from the pillars up, then reattached.
I'll get a roof gutter moulding, if I were you...

My cars (I hate to admit...) were Ringer cars, using older registration (1968 Morris Mini, and 1969 Morris Cooper) into a new car (1990 car and 1989 car respectively). Some reason for this were (1) the police (equal to the UKs DVLA) will not believe that a Mini was made well into the 80s! They are adamant that the Mini were a product of a 60s and 70s decade and that there's no way it was made after 1980s. (2) The cost of importing whole-cars would be 200% from the price of the car itself. (3) Regulation wise, it is illegal to impor used cars, so cars were usually cut in half and then reattached or brought in as half-cuts (front end including engines, subframes, dashboards and steering wheel) and then reattached to current (older) cars.
Amazingly, if you're not an enthusiast, you will never know the difference between older cars and newer cars. Most people will see it just as a Mini, because the car is so rare, so will not know the difference.
