Exhaust manifold not secured correctly or not enough clearance between carb and bulkhead.
Very common problems after fitting a stage 1 kit, see if you can find someone familiar with minis that is local to you, so he can help you to fit correctly that stuff.

Ball joints? The top ones will knock if worn.

ye mabe its the ball joint, is there anyway to tell for sure? Stage 1 not fittted yet and engine and that fine, its def suspension related.
